This problem is faced by many other users too.Due to this water getting collected, the blower motor resistor or even blower motor got shorted in some cases.
If you see carefully there is a hole under the wiper motor. This is where the heater/defroster gets fresh air from.If you are getting water in the heater box, the drains that keep the water from backing up, and entering the hole, are blocked. You will need to have the cowl panle removed, and any debris under the cowl removed and cleaned out.
Many a times the water enters through this hole when you get your car serviced washed.But normally this water should drain out.But if the drain is clogged then water remains there.Getting the drain cleaned will definitely help you.
